16-bit stuff? Sega's awesome arcades based on the System 16 platform, definitely. Just a couple of names: Shinobi, Altered Beast. These masterpieces still rock today, if ya can play them in their original shape (ie with MAME)....
Silent Debuggers (TG16). First person "Aliens"-style shooter. Probably one of the most intense games I'd ever played up until Space Hulk for the PC.

Warriors of the Eternal Sun (Genesis). Fun D&D game. Sort of a hybrid between Dark Sun and Eye of the Beholder.

Contra 3 : Alien Wars (SNES). Awesome coop experience.
Unless I'm wrong, in those days, we didn't say "Zelda a Link to the Past", but "Zelda 3"! :)

Also, I always found peculiar that the best games of the SNES era were mostly the games that came early:
Zelda 3, Super Maria World, Street Fighter 2, and maybe a few others
Maybe it is just my opinion, but it seems that right from the start, they hit some kind of pinnacle and some games were never to be surpassed...
theres so much good 16 bit era game that is my favorite, its kinda really hard to list them all :(
I never owned a 16-bit console until last year when I got a snes from e-bay. I went from almost 10 years of nes straight to N64/PC. From my fresh perspective, here are my favorites so far.

Super Metroid
Contra 3
Demon's Crest
Ogre Battle: March of the Black Queen (I had to pay a good chunk of change for this one)
Zelda: ALTTP
Killer Instinct
Super Mario World
Super Star Wars

I liked some of the JRPGs on the NES when I was a kid, but after playing western CRPGs, I just couldn't get into games like Lufia. I guess I have to admit that I'm a CRPG fan from now on.
