I just grabbed the GOG version of FTL during the sale, and I was wondering if it would be possible to copy a certain file(s) from my Steam install directory of my FTL folder over to my GOG instal in order to have all of my hard-earned unlocks available in the GOG version.

Whenever possible, I always prefer to play a game from GOG without the DRM from Steam. Furthermore, some of those uncheckables that I've achieved in my Steam instal of FTL are really damn hard to get (Crystal ship in particular), so I'd like to be able to have access to all of them without the arduous process of trying to get them again with this new GOG install; any insight would be greatly appreciated!

I think Steam uses the same location for your save and profile files: My Documents\My Games\FasterThanLight\

If you installed the GOG version to the same computer, you shouldn't need to change anything.

Watch out for Steam Cloud, though! It can and will overwrite your profile and save game if you start the game through Steam after playing it in the GOG version. I think there's a prompt in Steam before it changes the files, but I've just disabled Steam Cloud sync for FTL totally to avoid this.

Yep, you're completely right; I installed the GOG version and it pulls the save data from that location in My Documents that you mentioned, so it is indeed shared. As a precautionary measure (and to avoid redundancy) I've uninstalled the Steam version, and will be using exclusively the GOG version; thanks for the warning of Steam Cloud wanting to override the data if booted again.
