I just talked with a bunch of people even got a quest from that lady, and went down to the rat sewer, figured that I wasn't ready for that mission yet and returned and for some reason every npc that I could have a dialog with just attacks me now when I try to talk to them!

I've been looting items in all buildings, is that supposed to be a punishment? If so why don't they directly attack me when I steal, like they did in the first game? I thought I could anything I want and it seems like I'll just have to skip this town and just travel through the map to find the next place to continue playin, which sucks because I'm not even ready to do this rat mission.

Nothing like that happened to me during my multiple runs through the game. Sometimes I've looted most of the houses and it never provoked a hostile reaction. If stealing makes someone hostile, the reaction is immediate. Your issue is quite strange and it looks like a bug. Are you using any mods? Did you try reloading an earlier save, if you have one?

nope, no mods and lost all usefull saves.

You'll probably have to skip Klamath then or start from the beginning. It's still an early faze of the game, so that shouldn't be a huge problem. The most interesting thing in Klamath is probably fuel cell regulator which upgrades your car, but you should have access to it regardless of hostility from the town inhabitants.
unless you attacked a resident, this shouldn't happen.

Tip for later: always make anarchive save when you first visit a settlement. Just in case.
You really should install at least Killap's patch (but that requires starting a new game).
I'm just going to start a new game and make a few more saves this time.

Keep the patch. It adds content which fits very well in the main game. If you're playing for the first time, you'll have trouble recognizing which elements were added by the patch. It's a really good work. No reason to play without it.

well... the final boss is going to be a nightmare with Killap's patch. At least on my last play (years ago) I had to use a lot of mints to compensate that issue.

Did you try to take him on head-on, and perhaps alone?

I played through the game 6 months ago, with Killap's patch as usual, and had no problems with the final boss. He is still a pushover if you get those 4 guys and the turrets on your side.
Failing that, and without any companions, sure, it'll be a lot harder.

Yeah, you're right. I forgot that there's a separate patch which doesn't include cut content. Anyway I'd suggest a playthrough with the Restoration Project even if it's the first time. The added content is so nice that I don't see a point in playing without it. Unless someone really wants to experience the original game.
