I just created a map with the editor but I can't find them in the game. I checked the boxes for skirmish and multiplayer
and I made sure I put the files in the correct folder.

As written in the other post (see triock's link) you need to put an opponent in a skirmish or multiplayer map.
Only "My Pet Dungeons" can be played without. Tick "MPD Level" in the editor's Level Properties and the map should appear in-game under "My Pet Dungeon" => "Other" Just make sure you've copied all map files into ..\Dungeon Keeper 2\Data\editor\maps
Yes I saw it earlier and did all that and still no luck. It's a 4 player map for skirmish and multiplayer. Yes I checked the boxes for skirmish and multiplayer and added players and made sure they all have dungeon hearts and everything.
That's odd. I'd try it with a very simple map, just to see if it generally works. If it does, the problem lies within your specific map, if not, well, it's a general problem.

Create a map with two players (human vs. computer), add a dungeon heart for each, place a few resources and mark it as Multiplayer and Skirmish in the Level Properties. Nothing more. Save and copy all files of this level to your games directory (..\Dungeon Keeper 2\Data\editor\maps) and see if it works.
Just tried creating 25x25 2 player map and can't find that in the game ether. Also whenever I have the editor open I get an error message that pops up every few minutes that I have to click on several times.

What does it say? Which Windows version do you use?

Do you have the editor copied into the game's folder? If so, don't. Extract it to a separate folder and run it there. Once you've created a map copy-paste its files to your game's folder structure.

Each map consists of 6 files
MapName.kwd
MapNameMap.kld
MapNamePlayers.kld
MapNameThings.kld
MapNameTriggers.kld
MapNameVariables.kld
and a thumbnail picture (which isn't needed to run a map)
Thumbnails\MapName144.bmp

Copy these from
\dungeon_keeper_2_editor\maps
to
\Dungeon Keeper 2\Data\editor\maps

Try running both the editor and the game as administrator (right-click => Run as ..) and see if the error message still appears and the maps are still missing.
I'm using Windows 7 64-bit

I've already had the game on run as administrator and a couple of other things to get it to work. When I set the editor to run as administrator the error message stopped appearing. I think was just something to do with the auto save.

I don't have a data folder for DK2. The only folders I have in it are documents (has the manual and reference card) and the editor. I've been putting the files in the maps folder in the editor.

Okay, if I got this right, you're using the wrong folders. What you're referring to are the folders in the start menu (usually GOG.com\Dungeon Keeper 2\Documents) but you have to use the folder where the game is installed on your hard disk.
- Open the Windows Explorer (press Windows Key + E)
- Now go to "Computer" and select your hard disk "C:"
- Look for a folder called GOG.com and inside you should find Dungeon Keeper 2 and inside again the "Data" folder with its sub-folders (the standard installation folder is C:\GOG.com\Dungeon Keeper 2\)

Put your map files into C:\GOG.com\Dungeon Keeper 2\Data\editor\maps

As you can change the standard installation folder it might be somewhere else, but that's easy to check.
Go to the "Documents" folder you mentioned, right-click the Manual and select Properties.
The little window will show you where the file is saved (usually "C:\GOG.com\Dungeon Keeper 2\manual.pdf"). That's your game's directory.
