Hey, just wanted to know if there is any way of running the GOG version of DUKE3D in a window.

Hitting Alt+Enter will change to and from windowed mode. If you want it to start in a window by default, edit dosboxDuke3D.conf (in the installation directory) and change fullscreen=true to fullscreen=false.
