I have an old computer that will still run my windows version of Colonization. I also have the map editor that was developed for that version. I have always really liked making my own maps to play on, so I know that I can place my colonies in the right spots for good resources and such.

Does anyone know if those homemade maps will work with this version? I kind of assume they would, since they use the same file type.

I Never have the windows version of colonization, but if is like CivWin/CivNet those games doesnt have any compatibility to the Dos version of civilization, so maybe should not work either

Yes, they work. The DOS Map Editor is included in the GOG Version too.
