When the archer levels up and gets a new ability with his called shot, does it add to the previous bonuses (for example, at level 12 he would retain the called shot effects from previous levels) or does the new effect replace the ones before it?

The effects are cumulative. At level 16+ you're doing all four effects at once. Note that the bonus damage is a little quirky compared to other damage bonuses, and will actually cause a second line in the combat log... and strip off a second level of Stoneskin from your target.
Wow, even without that bug you mentioned the archer sounds borderline OP. Thanks for the info.

In other words, the bonus damage is a separate source of damage. This happens with many other effects as well; for example, save-or-half effects are actually two damage effects (one of which is save negates), and Melf's Minute Meteors do two separate sources of damage (one which counts as a spell, the other of which is a physical attack, making that spell good for removing many enemy protections).

only at range... if you get into melee its a different story.
