Hi!

I'm slowly learning all of the technicalities of the AD&D system while playing BG1. I have recently leveled up with Imoen, a thief, and I have gained one weapon proficiency point. However, for some reason I don't understand, I cannot assign that point to any of the weapons I already use. I have one proficiency point in short bows and another one in short swords and I want to use the extra point on short bows, but I cannot. Is there any rule that says I cannot have more than one proficiency point in a weapon?

Imoen is a 'Thief', thieves can't have more than one point of proficiency in any weapon they can utilized.

More info about maximum points in weapons utilization

Fighters - 5 points
Rangers - 2 points
Paladins - 2 points

Everyone else 1 point*, unless it specifies something else.

Then extra proficiency points are quite pointless for thiefs, :(

But thanks for the answer.

Not necessarily. Though can't have more than one point per weapon, you may be able to put more than one point in a particular weapon style (such as single weapon). I think you can, though I don't remember exactly.

It is also useful to diversify your potential weapon choices. It doesn't make as much of a difference in BGI, where very few weapons have special abilities. In BGII, however, weapons start becoming much more unique, and proficiency with many weapon types expands your available tool kit.
Just to add to this, MULTI class fighter/whatevers can only put 2 points into any given proficiency, but DUAL class fighter/whatevers can put 5.
Another exception is the Swashbuckler thief kit: they can put two points ('specialised') in any melee weapon a thief can use. Swashies can't backstab though. But the first extra point is the most worthy, granting +1 to hit, +2 damage and 3 attacks per 2 rounds. So it's useful for a melee-oriented thief, or if you don't like the micromanagement placing a backstab requires.
