Ehm just copy them over. I don't really understand where the problem is.
You can avoid the Virtual Store rigmarole by installing the game into a folder outside of Program Files.
The saves are in your {Baldurs Gate 2 Directory}/save -directory. Just copy them from there to the new BG2 installation.
I can't find my saves on my Vista UAC enabled laptop anywhere. Instead of GOG.com>Baldur's Gate>files proceeding so forth I have GOG.com Downloads>Baldur's Gate> set up baldur's gate application. The folders just end from there. Does it make a difference if you used the GOG.com Downloader instead of downloading it straight from the web browser?

Anyway, if you laptop has UAC on, try looking for saves in
Users><usernmame>>AppData>Local>VirtualStore><game_folder>
