Baldur's Gate 2 Complete is the original Shadows of Amn and Throne of Bhaal. The Enhanced Edition is a commercial remake with (awful) added content.

The difference is that one is the original version of the game and one is the newest version of the game that is made to run on modern computers without mods. The enhanced edition also has added content, mostly new NPCs and their quests. And the new content is not awful, but also not necessary to enjoy the game. For BG1, the enhanced edition is better because it runs on modern computers as is. For BG2, its personal taste which you like better, and both will probably run on newer computers with little effort.

One other thing: many of the tricks, exploits and glitches possible in "complete" are not possible in the enhanced edition. Therefore, if you are like me and find glitches and exploits fun, you might want to get the older version.

*starts spamming Reckless Dweomers* Risky? Not when I have 3 Chaos Shields up! Worried about running out? Not when I can reliably use a Dweomer to cast a Limited Wish!

(That's just one example. Note that this one will not happen by accident, and a spell I didn't list is also required to perform this trick.)
