I've accepted a quest where I have to pick up huge and heavy boulders and put them on/in a wagon. My main character (mage) is too weak to pick them up, however, after standing around the first boulder long enough, one of my ogre followers put it into his inventory.

Now the question is: Can I make him put the boulder from his inventory in the wagon? If yes, how?

I think you can do it this way: stand next to the wagon yourself. Talk to your follower, and choose the conversation option that lets you look at what he's carrying. Take the boulder from him. You will now be completely overloaded and unable to move. But because you are standing next to the wagon already, you can transfer the boulder into the wagon yourself.

At least, that's what I would try, I can't remember for certain if this will work. Hopefully it helps.

Unfortunately, this does not work. I only get the message that the item is too heavy, and I cannot transfer it from my follower's inventory to my own.
You need at least 10 strength points to lift the boulders.
Some Earth spells can increase strength temporarily and, if I am not mistaken, drinking wine should also strengthen your character.

My mage has a Strength of 6. Drinking the wine increased it to 7 which was not enough.

The spell seems to be Strength of Earth, the first spell from the Earth school. According to the Wiki it increases Strength by at least 4, which should be enough according to you. When I get my next level up, I will give it a try and then report back if it worked. Edit: It worked!

(Still, it feels odd that the game doesn't seem to offer you a possibility to have your follower put the boulder in the wagon.)

It's not possible, as far as I know.
Arcanum offers a minor control over your followers if compared to other RPGs: and this has been done on purpose, indeed.

That is true, however, I can put an item from my inventory in their inventory; I can put an item from their inventory in my inventory; and I can drop an item from their inventory on the ground. Since I can do all these things, also being able to put an item from their inventory in a nearby container, would make sense. But then, it is so a specific action with so litte purposeful uses in the game, that I can't fault the developers for not implementing it ;-)

You are correct. Furthermore, the spell can be stacked, meaning that you can cast it multiple times upon yourself (up to your spell maintenance limit, which is based upon your IN).

Not to spoil, but there is at least one quest in the game which also involves carrying a large and very heavy object, and for which a quest-specific follower has been made available should you need him. So the programming is there, but only under very specific circumstances.

My hunch is that it has more to do with how the game AI handles regular (non-quest specific) followers: they're inquisitive and greedy enough to scavenge things off the ground and hold onto them, including tech components (such as plants) and enemy drops which you would otherwise consider junk. (It's probably been designed that way to prevent them from getting rid of anything you actually want them to keep.) So if you do get them to pick up a big heavy stone, they're not inclined to release it to anyone else except you.

Drat. I was hoping that taking it from a follower's inventory might circumvent the problem with picking it up directly.

Anyway, sounds like others have offered good advice on how to buff your own strength to haul the boulders around.
As dr.schliemann suggested, I got the spell Strength of Earth and cast it on me, raising my Strength to 10. Unfortunately, this was not enough to lift the boulders, probably due to the weight of the equipment I already carried. But as TwoHandedSword said, the spell can be stacked, so I cast it a second time, raising my Strength to 14. This did the job (although my mage crawled like a snail with the boulders in her pack).
